OP specifically asked about the gearboxes in original 427 Cobras.

The BW T-10 was used in the smallblock cars, plus a few C4 automatics (20?).

To the best of my knowledge, all 427 cars came with the Ford "toploader", except for four 427 cars equipped with the C6 automatic.

Rock-Crusher was a term for the Muncie M-22 due to noise created by reduced gear angle.  There also was a M-20 and M-21 with specific gearing.  

Ace-Garageguy may know more on the history, but supposedly the Muncie was a direct descendant of the BW T-10.  M-20 was wide ratio. M-21 was close-ratio.  And M-22 was also close-ration but much stronger.

IMO. Shelby tried to find the best tranny most suited to the 427 power and torque. Remember that all the GT 40s that competed in their first LeMans race did not even finish because of tranny failures.

Early GT40’s sbf used Colotti box, didn’t hold up well. Would have melted with side-oiler. 
Top loader worked in NASCAR, Cobra, Drag cars (S/S).

The 427 Mk II and IV had the Kar Kraft T-44 trans axle based on Top Loader parts.
